Professor Layton and the Last Specter is a prequel to the series, set three years before the events in Professor Layton and the Curious Village, and tells the story of how Luke met Professor Layton and how he became his apprentice.

The story begins with a strange man reading an old myth of a powerful specter emerging from the mist to protect a village at the sound of a flute. The specter became the village's defense from all harm, and that flute, the Specter's Flute, became the village's treasure. At the end of the story, he stands up and asks his butler if his game is ready. The butler responds, saying, "Yes, it's ready, master."

The game contains more puzzles than any in the series to date. As a North American exclusive to the overall Professor Layton and the Last Specter package, a bonus role-playing game called Professor Layton’s London Lifecontaining more than 100 hours of additional content will be available to players from the start of the game.
